Just give the installer time, it may take a few minutes. Do not run any other programs and do not click on anything while the extraction happens. Try disabling any programs running in the background.

So the only problem remaining is the message you are getting with FSX? Unfortunately, this seems to be a common problem with FSX, you can get more information here:

You don't need to delete anything. First time installing, install for FSX. Then run the installer again, and install for P3D v4. Do it in that order.

Since some files disappeared when you installed the FSX version like flightscene64.dll and the misc folder, you need to run the main installer again and choose to install the scenery for P3D v4. That will restore the lost files. I will fix this bug in the next update.

Use the config tool to uninstall the scenery for FSX and P3D v4. Manually delete the flightscene folder. Run the main installer and install for P3D v4.

FS9 aircraft converted to FSX will appear to sink in the ground. Better to use native FSX aircraft. There is probably another module conflicting with flightscene.dll. Delete everything under the [trusted] section in fsx.cfg. You can disable the other modules in DLL.XML by changing <disabled>false to...

Email the DLL.XML and EXE.XML files for FSX.

Run the main installer again. When asked what version to install for, select Microsoft Flight Simulator X.
